1-methyl-7-nitroisatoic anhydride 的 SHAPE 反應(yīng)實驗步驟[1]
1. RNA預(yù)處理: 將 RNA 在含有 10/9 最終濃度的緩沖液中孵育 30 分鐘，使 RNA 充分折疊并達到平衡狀態(tài)。
2. 準備 1-methyl-7-nitroisatoic anhydride 修飾反應(yīng): 準備 1-methyl-7-nitroisatoic anhydride 溶液，根據(jù)不同的 RNA 選擇適當?shù)臐舛?(16S 和 23S rRNA 使用 30 mM，RNase P RNA 使用 100 mM，HIV-1 RNA 使用 50 mM)。將 1-methyl-7-nitroisatoic anhydride 溶于 DMSO 中，配制成 10 倍濃縮的溶液。
3. 啟動 1M7 修飾反應(yīng): 向 RNA 溶液中加入 1/10 體積的 1-methyl-7-nitroisatoic anhydride-DMSO 溶液，立即混合均勻。對于無反應(yīng)對照組，僅加入等體積的純 DMSO。
4. 反應(yīng)條件: 在 37°C 下反應(yīng)一定時間 (具體時間根據(jù)實驗設(shè)計而定)。
5. 終止反應(yīng): 反應(yīng)結(jié)束后，立即將反應(yīng)混合物置于冰上冷卻，以停止反應(yīng)。
6. RNA 回收: 使用乙醇沉淀法回收 RNA，離心收集沉淀，棄去上清。用少量 1/23 TE 緩沖液 (5 mM Tris-HCl，0.5 mM EDTA) 重懸 RNA 沉淀。
7. SHAPE 反應(yīng)產(chǎn)物分析: 使用帶有不同熒光標記的引物，通過引物延伸法 (Primer Extension) 分析 RNA 的修飾位點。將 [+] 和 [–] 反應(yīng)產(chǎn)物及一個或兩個測序梯度一起電泳分離，并通過熒光檢測器讀取結(jié)果。
8. 數(shù)據(jù)分析: 根據(jù)熒光信號的強度變化，解析 RNA 的二級結(jié)構(gòu)信息。
